    Background Next Generation Sequencing (NGS) technology generates tens of millions of short reads for each DNA/RNA sample. A key step in NGS data analysis is the short read alignment of the generated sequences to a reference genome. Although storing alignment information in the Sequence Alignment/Map (SAM) or Binary SAM (BAM) format is now standard, biomedical researchers still have difficulty accessing this information.

    Abstract:

    The study analysed the varieties, sources and quantities of seed Yam demanded by farmers for cultivation in order to inform policies aimed at ensuring adequate supply of quality seed Yam of desirable varieties at an affordable price to boost Yam productivity for improved income and livelihoods. A structured questionnaire was administered to 380 randomly selected Yam farmers in three major Yam producing districts in Ghana in 2015. The data analysis was done using STATA statistical software. The study identified Pona/Punjo, Lariboko, Asana, Afebetuye, Dente, Olondo and Kparinjo as the Yam varieties mainly cultivated by farmers in a reducing order with high market demands by consumers. Own production remains the major source of seed Yam for farmers. The estimated monetary value of quantity of seed Yam used by farmers for cultivation in 2014 farming season was GH¢ 198, 552,841.0 (USD 51,706,469.0) in the study locations. About GH¢ 5,679,979.0 (USD 1,479,161.2) worth of quantities of seed Yam was obtained from the market and other sources. The results demonstrate the existence of market potential for commercial seed Yam production and supply in Ghana. Commercial seed Yam certification system and Yam breeding activities should target the identified Yam varieties.

    The study employed choice experiment and latent class model to assess farmers’ preferences for seed Yam certification system and their willingness to pay for certified seed Yam in selected Yam producing Districts in Ghana. A total of 9120 choice experiments were conducted to elicit data from 380 Yam farmers. The study identified three classes/ market segments of farmers regarding preferences for Pona seed Yam. The results show that farmers have more utility towards fully certified seed Yam and are willing to pay GH¢719.60 (US$189.4) for a bunch (100 tubers weighing about 45kg) of fully certified seed Yam. However, farmers were found to have high utility towards medium-sized Pona seed Yam and are willing to pay a premium of GHC¢12.5 (US$3.3) for this attribute. The study has demonstrated high potential for the commercialization of seed Yam production in Ghana through a formal seed Yam certification system.

    Abstract:

    The paper examined seed Yam supply and demand across four Yam producing districts in Ghana. Primary data were obtained from 108 Yam farmers who were selected through a multistage random sampling approach. Data collection was done through personal interviews with the use of standardised structured questionnaires. Purely descriptive statistics and pictograms were used to analyse the data. The results showed that about 40 per cent of seed Yam suppliers only sold surplus seed Yams after planting their own Yam fields. About 52 per cent of Yam producers had difficulties in obtaining seed Yams for cultivation. The demand for seed Yams in Ghana far exceeds supply. About 30 per cent of seed Yam demand was hardly met in the past three seasons (2007 – 2009). This unfulfilled demand for seed Yams in Yam producing districts presents a business opportunity for private investors to produce the commodity in commercial quantities. A more commercial approach to seed Yam production could bridge the demand-supply gap by linking seed Yam and Yam producers through urban and local markets in the producing districts.

    The Yam-BIO ontology alignment system is an extension of Yam++ but dedicated to aligning biomedical ontologies. Yam++ has successfully participated in several editions of the Ontology Alignment Evaluation Initiative (OAEI) between 2011 and 2013, but this is the first participation of Yam-BIO. The biomedical extension includes a new component that uses existing mappings between multiple biomedi-cal ontologies as background knowledge. In this short system paper, we present Yam-BIO's workflow and the results obtained in the Anatomy and Large Biomedical Ontologies tracks of the OAEI 2017 campaign. 1 Presentation of the Yam-BIO system 1.1 State, purpose, general statement Yam-BIO may be seen as an extension of Yam++ [5] that uses existing map-pings between multiple biomedical ontologies as background knowledge to enhance the matching results. The latest version of Yam++, which we reused in Yam-BIO, obtained excellent results in multiple Ontology Alignment Evaluation Initiative (OAEI) campaigns, especially in 2013 [11]. Yam++ did not participate more since then. Four years on from the last participation, our objective this year was to establish a comparison between the potential performance of a bio-customized Yam++, and state-of-the-art systems in matching biomedical ontologies. Over last OAEI campaigns, state-of-the-art systems such as AML [7] and LogMapBio [9] used specialized background knowledge to improve their results. More generally, the use of background knowledge –or indirect matching techniques– as recently allowed to obtain better results. Yam-BIO is an equivalent evolution of Yam++ in which we added a component that uses existing mappings as background knowledge. With Yam-BIO, we participated this year to the Anatomy and Large Biomedical Ontologies (Largebio) tracks.

    Short period variations in the Earth's rotation rate, length‐of‐day (LOD), are driven mainly by the atmosphere with smaller contributions by the oceans. Previous studies have noted a lag of atmospheric angular momentum (AAM) with LOD that would imply another source. We examine AAM from the European Centre for Medium‐Range Weather Forecasts (ECMWF) and the National Centers for Environmental Prediction (NCEP) reanalysis series, along with oceanic angular momentum (OAM) from the ECCO consortium; land hydrological effects made no discernible impact. The NCEP reanalysis together with OAM produces a significant lag with LOD, while the ECMWF reanalysis AAM with OAM shows no phase lag. We find significant coherence with LOD variations down to periods of 4 days; coherence losses at shorter periods likely arise from the inverted barometer assumption and unmodeled dynamical processes. Thus the inclusion of core effects is not needed to balance the axial angular momentum budget on sub‐seasonal time scales.

    A study of the factors affecting the processing of Yam flour ‘elubo’ was undertaken. Two species of Yam were used, D rotundata (white Yam) and D alata (water Yam) and two local varieties of D rotundata used were ‘Ako Isu’ and 'Iyawo ko lorun’. Yam flour was produced by modifying the traditional processing methods in which sundry was employed. Also Yam flour was produced by varying the processing variables such as parboiling temperature, length of parboiling, and oven drying at different temperatures of 600C, 850C and 1000C was employed. The reconstituted Yam flour pastes ‘amala’ was assessed by a sensory panels using a nine point hedonic scale. Results show that Yam flour produced from D rotundata was better than that produced from D alata in terms of the sensory attributes of colour, texture, drawiness, and stickness of the reconstituted Yam flour paste ‘amala’. D alata had a higher protein and far content than the Yam flour produced from D rotundata (white Yam). Processing variables such as the parboiling temperature, length of parboiling, rate of drying and thickness of the tubers were found to determine the quality of the reconstituted Yam flour ‘amala’.
