Biosynthesis of PHA comprises three enzymes known as acetyl-CoA acetyltransferase (phaA), acetoacetyl-CoA reductase (phaB) and PHA synthase (phaC). Comamonas sp. is one of the strains commonly used for PHA production. In order to develop higher PHA production from bacterial respond strategy, PHA biosynthesis operon of Comamonas sp. EB172 was introduced into Escherichia coli BW25113 through a pGEM-T vector. E. coli was chosen due to the complete genome information available and the absence of depolymerisation gene, phaZ. In this study, the deletion of several single genes, which are frdC, gltA, and pta, was found to be associated with PHA metabolism activity in E. coli BW25113. P1 transduction was performed to construct multiple genes knockout. The engineered strain, E. coli BW25113 frdCgltApta::kan/pGEM’-phaCABCo, yielded the highest PHA production at 64 wt.% with 1.4 fold higher than that of control strain of E. coli BW25113/pGEM’-phaCABCo. This strain is potential for industrial application for higher PHA production from E. coli.

EB172 using single and mixture of carbon sources. Poly(3-hydroxyvalerate) P(3HV) incorporation in the copolymer was obtained when propionic and valeric acid was used as precursors. Incorporation of 3HV fractions in the copolymer varied from 45 to 86 mol% when initial pH of the medium was regulated. In fed-batch cultivation, organic acids derived from anaerobically treated palm oil mill effluent (POME) were shown to be suitable carbon sources for polyhydroxyalkanoate (PHA) production by Comamonas sp. EB172. Number average molecular weight (Mn) produced by the strain was in the range of 153–412 kDa with polydispersity index (Mw/Mn) in the range of 2.2–2.6, respectively. Incorporation of higher 3HV units improved the thermal stability of P(3HB-co-3HV) copolymer. Thus the newly isolated bacterium Comamonas sp. EB172 is a suitable candidate for PHA production using POME as renewable and alternative cheap raw materials.

The cells were rod-shaped, Gram-negative, non-pigmented, non-spore-forming and non-fermentative. Phylogenetic analysis using the 16S rRNA gene sequence showed that the strain clustered with the genus Comamonas . Its closest neighbours were the type strains Comamonas terrigena (96.8%), Comamonas koreensis (93.4%), Comamonas composti (92.9%), and Comamonas kerstersii (91.1%). The ability of the strain EB172 to produce polyhydroxyalkanoates (PHA) when supplied with organic acids made this bacterium unique among Comamonas species. The bacterial strain was clearly distinguished from all of the existing strains by phylogenetic analysis, fatty acid composition and a range of physiological and biochemical characteristics. The G + C content of the genomic DNA was 59.1 mol%. The strain showed good growth in acetic, propionic and n -butyric acids. Comamonas sp. EB172 produced 9.8 g/l of cell dry weight and accumulated 59 (wt%) of PHAs when supplemented with mixed organic acids from anaerobically treated palm oil mill effluent. It is evident from the genotypic, phenotypic data and ability to produce PHAs that strain EB172 represents a new strain in the genus Comamonas (GeneBank accession no. EU847238).

Comamonas guangdongensis sp. nov., isolated from subterranean forest sediment, and emended description of the genus Comamonas

Phylogenetic analysis based on 16S rRNA gene sequences showed that strain CY01T showed highest sequence similarities to Comamonas thiooxydans S23T (98.0 %), Comamonas testosteroni JCM 5832T (97.9 %), Comamonas koreensis KCTC 12005T (97.7 %) and Comamonas odontotermitis LMG 23579T (97.0 %). The major respiratory quinone was ubiquinone-8. The major cellular fatty acids were summed feature 3 (C16 : 1ω6c and/or C16 : 1ω7c), C16 : 0 and summed feature 8 (C18 : 1ω6c and/or C18 : 1ω7c). Based on the phylogenetic analysis, DNA–DNA hybridization, whole-cell fatty acid composition as well as biochemical characteristics, strain CY01T was clearly distinguishable from all recognized species of the genus Comamonas and should be classified as a representative of a novel species of the genus, for which the name Comamonas guangdongensis sp. nov. is proposed. Comamonas jiangduensis sp. nov., a biosurfactant-producing bacterium isolated from agricultural soil.

Its taxonomic position was investigated using a polyphasic approach. The cells were short rods, Gram-negative, non-sporulating and motile. Phylogenetic analysis based on 16S rRNA gene sequences revealed that strain YW1(T) was a member of the genus Comamonas, and showed highest sequence similarities to Comamonas aquatica LMG 2370(T) (98.5%), Comamonas kerstersii LMG 3475(T) (97.7%) and Comamonas terrigena LMG 1253(T) (97.7%). Furthermore, DNA-DNA hybridization experiments against these three strains gave results that were clearly lower than 70% DNA-DNA similarity, and consequently confirmed that this new strain does not belong to a previously described species of the genus Comamonas. The major respiratory quinone was ubiquinone-8. The major fatty acids (>5%) were C16:0 (30.1%), summed feature 3 (C16:1ω6c and/or C16:1ω7c; 25.4%), summed feature 8 (C18:1ω6c and/or C18:1ω7c; 15.3%), C17:0 cyclo (7.4%) and C14:0 (5.8%). The major polar lipids were diphosphatidylglycerol, phosphatidylglycerol, phosphatidylethanolamine, unknown phospholipids and unknown lipids. Based on the phylogenetic analysis, DNA-DNA hybridization, whole-cell fatty acid composition as well as biochemical characteristics, strain YW1(T) was clearly distinguishable from all species of the genus Comamonas with validly published names and should be classified as a representative of a novel species of the genus Comamonas, for which the name Comamonas jiangduensis sp. nov. is proposed. The type strain is YW1(T) (=CCTCC AB 2012033(T)=KACC 16697(T)).

Phylogenetic analyses using the 16S rRNA gene sequence showed that the strain formed a monophyletic branch towards the periphery of the evolutionary radiation occupied by the genus Comamonas; its closest neighbours were the type strains Comamonas testosteroni DSM 50244T (96.5 %), Comamonas terrigena DSM 7099T (95.4 %), Comamonas odontotermitis Dant 3-8T (95.2 %) and Comamonas koreensis KCTC 12005T (94.6 %). Strain YY287T was clearly distinguished from all of these strains using phylogenetic analysis, DNA–DNA hybridization, fatty acid composition data and a range of physiological and biochemical characteristics. The major fatty acids were 16 : 0 (33 %), 18 : 1ω7c (13 %) and summed feature 3 (16 : 1ω7c and/or 15 : 0 iso 2-OH; 41 %). The DNA G+C content of the genomic DNA was 62.8 mol%. It is evident from the genotypic and phenotypic data that strain YY287T represents a novel species in the genus Comamonas, for which the name Comamonas composti sp. nov. is proposed. Phylogenetic analyses using the 16S rRNA gene sequence showed that the strain formed a monophyletic branch towards the periphery of the evolutionary radiation occupied by the genus Comamonas, its closest neighbours being Comamonas testosteroni DSM 50244(T) (96.4 % sequence similarity), Comamonas koreensis KCTC 12005(T) (96.0 %) and Comamonas terrigena DSM 7099(T) (96.2 %). Strain Dant 3-8(T) was clearly distinguished from all of these strains by using phylogenetic analysis, DNA-DNA hybridization, whole-cell protein profiles, fatty acid composition data and a range of physiological and biochemical characteristics. It is evident from the genotypic and phenotypic data that Dant 3-8(T) represents a novel species in the genus Comamonas, for which the name Comamonas odontotermitis sp. nov. is proposed. The type strain is Dant 3-8(T) (=BCRC 17576(T)=LMG 23579(T)).
