    In February 2009, Grapevines (Vitis vinifera) in a commercial vineyard in Auckland were showing shortened, spindly canes with tiny leaves. Approximately 10% of the vines were affected. An RNeasy Plant Mini Kit (Qiagen, Valencia, CA) was used to isolate total RNA from leaves collected from six symptomatic (cvs. BAC0022A and Syrah) and eight symptomless vines (cvs. BAC0022A, Syrah, and Chardonnay). RNA was tested by reverse transcription-PCR for the presence of Australian Grapevine Viroid, Citrus exocortis Viroid, Grapevine yellow speckle Viroid 1 (GYSVd-1), Grapevine yellow speckle Viroid 2, and Hop stunt Viroid (HSVd). Four of the six symptomatic and all the symptomless vines tested positive for GYSVd-1 using primers 5′-TGTGGTTCCTGTGGTTTCAC-3′ and 5′-ACCACAAGCAAGAAGATCCG-3′, which amplify the complete genome (368 bp), and published primers PBCVd100C/194H (3), which amplify a 220-bp region of the genome.     To date, several Viroid species have been shown to infect Grapevine, including Hop stunt Viroid (HpSVd), Citrus exocortis Viroid (CEVd), Australian Grapevine Viroid (AGVd), Grapevine yellow speckle Viroid-1 (GYSVd-1), Grapevine yellow speckle Viroid-2 (GYSVd-2) and a tentative new species, Grapevine yellow speckle Viroid-3 (GYSVd-3). Here, we identified and analyzed the distribution, genetic diversity, and molecular properties of Viroids infecting Grapevine cultivated in China and Japan, including old Grapevines. The analysis showed that all the five known Viroids and a tentative species GYSVd-3 infecting Grapevine exist in China, and three of them (HpSVd, GYSVd-1 and GYSVd-3) exist in Japan. The contrast in diversity of Viroid species in old Grapevines from China and Japan may reflect different history of viticulture between the two countries. In general, the species of Viroids infecting Grapevine in China, as well as those in Iran and Australia, were more diverse than in the other countries. The population structure of Viroids infecting Grapevine in China and Japan showed species-dependency; i.e., HpSVd shared similar population structures in both countries, but GYSVd-1, GYSVd-2, and AGVd showed regional disparity even within the same country, although the role of sequence diversity in the biology of Viroids infecting Grapevine, such as the pathogenicity and evolution, still needs further study.

    Abstract:

    This study aimed to develop a polyprobe for the simultaneous detection of four Viroids that infect Grapevine: Hop stunt Viroid (HSVd), Australian Grapevine Viroid (AGVd), Grapevine yellow speckle Viroid-1 and 2 (GYSVd-1, 2), using a non-isotopic dot blot hybridization technique. A polyprobe was constructed by cloning tandem full-length sequences of HSVd, AGVd and GYSVd-1 into a single vector. The cRNA polyprobe detected all four Viroids with similar sensitivity to that obtained using individual probes. In addition, samples of 78 varieties from Beijing and Xinjiang were analyzed using the polyprobe to survey the incidence of Grapevine Viroids in China. The result demonstrated that Grapevine Viroids were detected in 56 (71.8%) varieties. In this study, a rapid, reliable and cost-effective approach to the simultaneous detection of four Grapevine Viroids has been developed which has the potential for routine use in quarantine and certification programs.

    Abstract:

    Australian Grapevine Viroid (AGVd) is found in only three countries in the world. Here, the genetic diversity and phylogenetic relationships of AGVd isolates from three different grape varieties (Thomson Seedless, Jingchuan and Zaoyu) in China were studied. A hundred of independent cDNA clones from each of the three isolates, in total of 300, were sequenced. We identified 29 sequence variants including two predominant ones in Thomson Seedless, and 48 each including a unique predominant one in Jingchuan and Zaoyu. In silico structure analysis revealed that base changes were clustered in the left terminal domain of the predicted secondary structure in all three isolates. Further, these changes were shown to affect their secondary structures to varying degrees. Genetic diversity and phylogenetic analysis of four predominant sequence variants from this study, plus four others from Australia and Tunisia, revealed obvious regional disparity and variety-specificity in AGVd.
