MOLECULAR IDENTIFICATION AND PHYLOGENETIC DIVERSITY OF CEREAL CYST NEMATODES (Heterodera SPP.) POPULATIONS FROM ALGERIA

Hammache, Abdelfattah DababatAbstract:Cereal cyst nematodes (CCN), Heterodera spp., are the most devastating plant-parasitic nematodes of cereals causing serious global economic losses. In this study, surveys to investigate plant-parasitic nematodes associated with wheat were performed in twenty fields in twelve provinces of Algeria in 2018. Cereal cyst nematodes were found in 41.6% of the investigated wheat fields. Forty-eight CCN populations from twenty locations were obtained and morphologically classified. To confirm the morphological classification, the internal transcribed spacer (ITS) of rDNA was amplified with F194/F195 primers, sequenced, and analyzed using BLASTn searches of the NCBI database. Populations were classified as Heterodera avenae, H. hordecalis, H. carotae, and H. cruciferae. Heterodera carotae and H. cruciferae are reported in Algeria for the first time from two and three surveyed locations, respectively. Heterodera carotae and H. cruciferae were grouped into a well-supported clade and close to populations from Italy and the Netherlands in the phylogenetic tree, respectively. Heterodera hordecalis and H. avenae were found in ten and five fields, respectively. Based on phylogenetic analysis, H. hordecalis showed high similarity to the Israeli population, whereas H. avenae populations from Algeria were found to have high similarity to the Spanish population. Due to the variation among the Algerian populations of H. hordecalis and H. avenae, it can be assumed they have been introduced into Algeria multiple times.

All morphological values of these distinct populations were very similar to those previously described for these species. Genetic variation was observed among the identifed cyst nematode species H. avenae, H. flipjevi, and H. latipons. Intraspecifc polymorphism was observed within H. avenae and H. latipons but not in H. flipjevi populations. Molecular analysis using ITS regions of rDNA confrmed the identities of the 3 Heterodera species. Of these, H. avenae, H. filipjevi and H. latipons are among the most important ones, and sometimes coexist. The identification of Heterodera species using morphological characteristics is time consuming, requires specialized skill and can be imprecise, especially when they occur mixed in field populations. Molecular techniques can provide a more accurate way for nematode identification. This study reports the results of experiments targeting the mitochondrial cytochrome oxidase subunit 1 (COI) gene to develop species-specific primers that could be used for the identification of H. avenae and H. filipjevi. The COI gene of 9 Heterodera spp. and Punctodera punctata was partially sequenced and the resultant sequences were aligned to find unique sites suitable for the design of primers. The alignment showed variability between H. avenae, H. filipjevi and other Heterodera species. Two sets of species-specific primers were identified for the identification of both species and the conditions for their use in PCR were optimised. The specificity of the designed primers was checked by comparison with one population of P. punctata and populations of 14 other Heterodera species, nine populations of H. avenae and 10 populations of H. filipjevi originating from different countries. To test the sensitivity, the PCR was run with DNA extracted from five second-stage juveniles (J2) of H. avenae or five J2 of H. filipjevi mixed with DNA extracted from varying numbers of J2 of H. latipons. It was possible to detect as few as five J2 of H. avenae or H. filipjevi among 100 J2 of H. latipons. The two primers sets allow the detection of H. avenae and H. filipjevi where they occur in mixed populations with other Heterodera spp.

Determination of cyst nematodes (Heterodera spp.) in sugar beet and wheat cultivation areas in the north of Kyrgyzstan

Many biotic and abiotic factors affect the yield of sugar beet and wheat crops in Kyrgyzstan. One of the major pests of sugar beet and wheat crops is cyst nematodes (Heterodera spp.). Heterodera is a genus of nematodes belonging to the family, Heteroderidae. Members of the genus are obligate parasites and different species attack different crops, often causing great economic damage. In Kyrgyzstan, no evidence of the presence of any plant parasitic nematodes was reported in sugar beet and wheat cultivation areas. The main aim of this study is to examine the cyst nematodes (Heterodera) populations in Talas and Tokmok, which are main cultivated areas in the north of Kyrgyzstan for these crops in the summer of 2016. Sugar beet and wheat fields were visited, and a total of ten root and soil samples were collected. Soil samples were processed by the Fenwick Can methods to extract cysts. The perianal pattern of cysts and J2s (2. stage juveniles) were prepared and identified by morphological and morphometric characters. According to the results of this survey, 80% sugar beet fields were infected by Heterodera schachtii Wollenweber, and 40% wheat fields were infected by Heterodera avenae (Schmidt) Failliet. Heterodera avenae Doğu Akdeniz Bölgesinde Ha1 gruba bağlı Ha21 patotipi yaygın olarak bulunmaktadır. Bu çalışma H. avenae'nın Doğu Akdeniz Bölgesi Karlık-Adana popülasyonu (Ha21 patotip) kullanılarak yürütülmüştür. Çalışmada, yerel ve yabani buğday genotipleri ile uluslararası çeşit ve hatların H. avenae'nin Ha21 patotipi Karlık-Adana popülasyonuna karşı dayanıklılıklarının araştırılması amaçlanmıştır. Çalışma sonuçlarına göre yerel çeşitlerden 4. ulusal yabani buğday formlarından 17, uluslararası çeşit ve hatlardan 23 buğday genotipinin Doğu Akdeniz Bölgesi H. avenae popülasyonuna karşı orta dayanıklı olduğu saptanmıştır. Bu genotiplerden yerel ekmeklik buğday çeşidi olan Adana 99 (PFAU/SERI82//BOG"S"). bazı yabani buğday formları ve uluslararası genotiplerin buğday ıslah programlarında kullanılabileceği kanısına varılmıştır. Bununla birlikte, dayanıklılık geni Crel'in H. avenae'ya karşı tam bir dayanıklılık sağlamadığı saptanmıştır. Isolation and characterization of microsatellite loci in the sugar beet cyst nematode Heterodera schachtii
Molecular Ecology Notes, 2003Co-Authors: O. Plantard, C. PorteAbstract:We report the isolation of five microsatellites loci from the sugar beet cyst nematode (Heterodera schachtii). Multilocus genotypes were obtained on individual larvae freshly emerged from cysts. Allelic diversity ranged from four to 27 among the five loci. The primers were tested for cross-species amplification in six other species of phytoparasitic nematodes of the Heterodera genus. Those molecular markers will be used to study the genetic structure of this obligatory parasite and how it is affected by the use of resistant plants.

Intraspecific polymorphism was observed within H. avenae and H. latipons but not in H. filipjevi populations. Molecular analysis using ITS regions of rDNA confirmed the identities of the 3 Heterodera species. According to our results, 75% of isolates were identified as H. avenae, 15% as H. latipons, and 10% as H. filipjevi.

Of these, H. avenae, H. filipjevi and H. latipons are among the most important ones, and sometimes coexist. The identification of Heterodera species using morphological characteristics is time consuming, requires specialized skill and can be imprecise, especially when they occur mixed in field populations. Molecular techniques can provide a more accurate way for nematode identification. This study reports the results of experiments targeting the mitochondrial cytochrome oxidase subunit 1 (COI) gene to develop species-specific primers that could be used for the identification of H. avenae and H. filipjevi. The COI gene of 9 Heterodera spp. and Punctodera punctata was partially sequenced and the resultant sequences were aligned to find unique sites suitable for the design of primers. The alignment showed variability between H. avenae, H. filipjevi and other Heterodera species. Two sets of species-specific primers were identified for the identification of both species and the conditions for their use in PCR were optimised. The specificity of the designed primers was checked by comparison with one population of P. punctata and populations of 14 other Heterodera species, nine populations of H. avenae and 10 populations of H. filipjevi originating from different countries. To test the sensitivity, the PCR was run with DNA extracted from five second-stage juveniles (J2) of H. avenae or five J2 of H. filipjevi mixed with DNA extracted from varying numbers of J2 of H. latipons. It was possible to detect as few as five J2 of H. avenae or H. filipjevi among 100 J2 of H. latipons. The two primers sets allow the detection of H. avenae and H. filipjevi where they occur in mixed populations with other Heterodera spp.

Their identification, based on morphological characteristics, is not straightforward but can be made easier using molecular techniques. In this study, we developed species-specific primers for the detection of H. latipons. The actin gene of eight Heterodera species was partially sequenced and, after purifying and sequencing the PCR products, all sequences were aligned to find unique sites. The alignment showed moderate to very high similarities between the species. However, a small fragment of the actin gene was suitable for the construction of a potentially useful species-specific primer for H. latipons. The optimised PCR was subsequently tested with several populations of 14 Heterodera species and a single population of Punctodera punctata. Heterodera latipons was represented by 16 populations originating from six different countries. The primer set (Hlat-act), designed using AlleleID 7.73, was shown to be very specific. To test its sensitivity further, the PCR was conducted on DNA extracted from five second-stage juveniles (J2) of H. latipons mixed with five or 100 J2 belonging to H. avenae. The PCR was able to detect up to 1:10 dilution of the DNA obtained from five J2. The results showed that a specific and sensitive H. latipons species-specific PCR was constructed.
